I investigated the biological impacts of a class of 23-24nt noncoding sRNAs in T. thermophila. I used various RNA-seq datasets to identify genes targeted by these sRNAs, and which biological processes those genes are responsible for. ➣ Developed high-throughput sequencing analysis pipelines for various Illumina-based RNA-seq datasets to detect differentially expressed genes and enriched gene ontologies in gene-knockout strains.➣ Updated GTF genomic annotations to be compatible with multiple genomic databases using BLAT, gffread, and samtools.➣ Generated novel gene ontology annotations from evolutionarily related organisms based on protein sequence similarity using BLASTp.➣ Developed novel gene ontology analysis tree visualization formats to show GO term enrichment across multiple differential expression p-value cutoffs using GOStats and Cytoscape. This project was funded in part by the Jarvis Summer Research Stipend Award (7/18 - 9/18) and the Research and Creative Opportunities Grant (9/18 - 12/18). ➣ Worked in the research laboratory of Dr. Don Conrad, Division of Genetics➣ Responsibilities included collecting and cleaning data, exploratory data analysis, model building, data visualizations, and presentations. Most experiments were run on OHSU’s Exacloud distributed cluster system to accommodate the large size and complexity of the datasets.➣ Standardized and dockerized pipelines for calling somatic mutations from RNA-seq data to investigate mutation heritability in maternal vs paternal twins.
