      • Developed new research projects across 3 topics, partnering with 4 labs in the biological and physical sciences to build minimalistic physical models to glean insights on fundamental mechanisms driving unexplained phenomena• Trained a deep CNN on sparse, small transcription-oriented feature set using Keras and NumPy to predict DNA organization (r = 0.98), which could be used to predict impact of genetic mutations on DNA organization• Implemented feature permutation to understand importance of mechanisms on loop formation in DNA; identified nascenttranscripts as leading feature• Integrated experimental data with TBs of simulated data from de novo code written in python and C++ run in parallel on Slurm-managed HPC clusters to generate knowledge of underlying mechanisms• Used minimization algorithms and dynamic simulations to disprove prior paradigm of bacterial cytoplasmTopics:1. Chromatin: Trained multi-layer perceptrons containing convolutional layers to predict relative likelihood of DNA loci contacts in mice based on sparse transcription-related feature sets. Feature permutation shed light on importance of mechanisms on loop formation in DNA. Developed a molecular dynamics-based model for translocating molecular motors on biopolymers. Demonstrated how tangent-force driven motors drive polymer collapse and elevate dynamics as measured by the mean-squared displacement. 2. Cell Wall Organization: Developed multi-scale models of cell wall deposition and growth to understand a novel chiral twisting in mutant A. thaliana. Developed a Monte Carlo method of studying the self-assembly of oblong, chiral molecules. Built a coarse-grained model for cellulose deposition.3. Bacterial Cytoplasm Dynamics: Researched heterogeneous behavior and anomalous diffusion in the cytoplasm of E. coli cells. Investigated the onset of jamming in polydisperse systems mirroring macromolecule distributions of the bacterial cytoplasm. Show less Worked with professors from Yale's Integrated Graduate Program in Physical and Engineering Biology to develop three iterations (Fall 2017, Fall 2018, Fall 2020) of a hands-on course in which students analyze data generated in Yale labs and build computational models to better understand the driving principles. Communicated interdisciplinary scientific research and underlying physical models to students from physics, biology, chemistry, and computer science backgrounds. Coordinated lectures, created course content, facilitated discussions, and developed and graded problem sets. Show less
